Getting to the point, why is all Medaka Box doujinshi Netorare? Practically all of them are and it's kind of annoying. I'd try to find a vanilla one day and then all I get is...forced, mostly that Giant Screw kid with all fiction.
So, why does this series mostly contain NTR in its doujinshi and not nearly enough vanilla?

Depends on the type of show, how popular it was, what are the most vocal complaints about that show. If it wasn't that popular it's likely you'll have very very few names all going hardcore, because while you have tons of vanilla authors they also have the drawback of not going after niche shows.
If you read the manga you know Zenkichi was a "nothing special", a peon, Medaka was arguably a bitch, and Kumagawa the "good loser" almighty figure that pretty much saved the show. In the way that is presented, Kumagawa is the ideal sidekick the hardcore would ship with Medaka.

Imho, Kuwagawa, while I did like him for being a badass, he turned into an even bigger asshole than Medaka 20-30 chapters in (i think).

A lot of Medaka Box stuff is probably NTR because Medaka is regarded as this perfect and strong person and NTR usually depicts the girl as being broken and swept up in desire, so who better to break and reveal a weaker side than the "perfect" girl? Also, yeah, Zenkichi is an unremarkable person, so who better to steal Medaka from average Zenkichi than a dude who's great at sex?

I can understand that.
Still ticks me off that there's like...2 "vanilla" ones. I can get behind NTR, I don't hate it (usually...see my Netoraserare comments), but it really gets annoying when there's always NTR and I do know it's fan fiction, but even though I try to convince myself of that, it still tarnished the Medaka Box franchise for me.
