I really enjoyed playing through Bravely Default and Bravely Second. Both are amazing JRPGs and stories with great characters. Especially if you really enjoyed the older Final Fantasy games. The Bravely series incorporates things from Final Fantasy like jobs, mechanics, and more- also, great music in both games. I highly suggest playing Bravely Default and Second afterward.

Project X Zone 1 and/or 2
Fire Emblem (any, especially Awakening)
Mario & Luigi Superstar Saga and/or Dream Team (not sure if you're a Mario fan, but these play like JRPGs, so if you do like Mario then this is the best of both worlds.)
Final Fantasy Explorers (If you like some Monster Hunter elements in your Final Fantasy)\
Etrian Odyssey (There's a ton, but they're all fun to me. IV and V are great, the others besides Mystery Dungeon are remasters of the original NDS ones)
Tales of the Abyss is a great game if you haven't played it on the PS2 already or started a Tales game before, this is a great one to jump into.
Poke'mon games are rpgs and can be a lot of fun. Don't know if you've ever considered one before but if you want to take the leap you may enjoy if you like games where you train and battle monsters.
Conception II is on 3DS, I love my copy on Vita, its pretty fun. I haven't explored everything in it yet but I know others who like it, and the Conception I anime just started airing if you want a look into the general world of Conception. There's some dating sim elements too.

Alliance Alive
Shin Megami Tensei IV and/or Devil Survivor Overclocked 1 and/or 2 are all good 'Megaten' games on the DS. If you've seen, heard of, or played Persona, these are often a bit darker, and Persona is a spin-off series that branches off of Megaten games where you train and fight spirits.
Yokai Watch is like Poke'mon, but with ghosts and Japanese mythology mixed in.
If you've got a New 3DS, there's also Xenoblade.
