Medaka is the embodiment of every single shounen character, particularly of those issued in JUMP.
In every shounen stereotype, as also explained by Ajimu in a different way, the MC is infallible and undefeated.
Say what you will about battles where the MC is defeated due to lack of strength against a stronger character, the MC is never defeated WHOLLY. After all, it is the MC's story right? So in that retrospect, all shounen characters are akin to demi-gods/gods.
If the MC dies, no story.
But what if you can change that?
What if you can change and alter the story, yet keep it the same without the same MC? If you look at any shounen story, you'll
find that it will be entirely impossible without the MC that started it all, the story will not be the same.
Instead, what Ajimu is trying to do, is trying to replace the MC with the forever eternal sidekick, thus Zenkichi.
The Flask Plan is to turn mundane humans into something extraordinary, forget being "the perfect human".
Using the Flask Plan, Ajimu plans to turn Zen into an MC.
And in doing so, she plans to make "Medaka Box" into "Zenkichi's Box" in order to forever defeat Medaka.
Even Ajimu said it herself, that it isn't her power of The End, but that she is a MC in a shounen manga, thus she cannot defeat her.
Changing the MC in a shounen story is utterly unheard of (Tengan Toppa Gurren Lagann is the only thing I can think for this explanation, but it's genre comes as seinen with a shounen outlook).
Basically, it is akin to destroying one of the absolute rules of the universe.
And that rule, along the lines, would be "It's the MC's story."
Imagine this: Switching Medaka and Zenkichi's position in the story. But keeping them the same way they are now.
Zen would be the ultimate MC god. Forget that he is a normal human. Shounen story law dictates that, no matter how strong the enemy is, no matter how troublesome the predicament, no matter how many times he is defeated in battles of any kind, there will always be an insane plot device for him to figure it out or to go win it all.
Now Medaka would the forever eternal sidekick. And like I said before about Zen, forget her being the ultimate human or goddess on earth. Forget she has The End. She is now THE SECONDARY MAIN CHARACTER. SHE IS FOREVER FALLIBLE.
She. Can. Be. "Killed."
The story does not revolve around her anymore. And in some cases, it can call for a plot where she can use all her power to save Zen. The Ultimate Sacrifice, the bittersweet outlook of living for that person.
This is what I, MY WHOLE HONEST OPINION (and some facts but you determine that yourself), believe what Ajimu is doing.
