The problem is that there was already an established anime series. It took the creators over 5 years to decide, "Hey, let's give fans what they wanted from FMA, and profit!" The fact that there two main series running around is just proof that they're doing it for money.
I still don't see the problem. The mangaka actually specifically wanted the original anime to be divergent from the manga (at least is claimed by wikipedia). Now it was determined that the manga is well enough liked that it should get a series that was true to the source. I see the likes of Bleach and Naruto filler as a far worse attack on the integrity of anime than FMA.
And... if they're not doing it for the money, what should they be doing it for?
