In my case, narrowing it down to a single female character wasn't easy, but to me I'd have to choose Kyou fujibayashi from Clannad. Some pictures:

Oh man, impossible question. I mean, Yuki Nagato is one of my all-time favourites but that's because she's a cool character in the context of her series. If I imagine meeting her in real life, it'd probably be pretty shit because she'd just sit there. I'd much rather hang out with Haruko from FLCL, going out to get drunk and going to a club, than I would sit there and watch Yuki read something.
Eh... I guess my ultimate thing would be to go on a road trip with Kino from Kino no Tabi.
As for guys... I don't really know. Vegeta's probably my all-time nostalgia-fuelled favourite. But then, as with the Yuki example, I'd hate to be around him IRL. In more modern terms, I love Light from Death Note and Akagi from the show of the same name. Again, they'd be real bastards to be around IRL but they're cool in their series.

Gee I have many. Okazaki Tomoya (Clannad), Kurono Kei (Gantz), Satou Tatsuhiro (NHK) are my favorite ones.

Oh wow...this is definitely hard, because the more series I get involved in, the more waifus I find.
But, I suppose, here's my top 2:
Chii: She was my first waifu, and what really got me into anime/manga in the first place. I just found her to be so adorable, and I wished I could have taken her home and took care of her myself.
Mio: Gosh, what can I say? When I saw the first episode of K-On, she was the first character that really caught my attention, and she reminded me a lot of myself: Easily embarrassed and afraid of gory stuff, lol. I just imagine if she was real we would be able to relate to a lot.
But, I suppose, here's my top 2:
