I would feel extremely strange watching the original considering all that I know has happened in brotherhood and how the characters have changed and all the new characters I have seen added. I didn't see Ling or May Chan or Ling's guardians in the original. I would get all confused all over again. I'm a bit of an idiot so I apologize if I don't get simple things like this.
Listen to wise Lamz0r, that's the basic reason why FMA deviated from the manga and made it's own ending.
You can always think of the new series as a different route in a VN where the plot line is different.
And if you are getting confused, i
suggest insist that you read the manga asap.
It's best if you treat FMA-B as a totally new independent series. That way all your confusion will go *poof*
