i don't understand, why anime school rumble sponsored by Kodansha, but natsu no arashi sponsored by Square enix?

Umm... Not really sponsorship but licensing. You can't always get the same licensing company also? It really isn't a big deal, both mangas are amazing.

is that so !! did natsu no arashi manga also published in square enix or kodansha ?

SR was Kodansha and Natsu got published by Square Enix. It just means School Rumble got published in "Magazine A" and Natsu no Arashi got published in "Magazine B".
