That will depend on the original art itself.
If the style is like Adachi Mitsuru's or Rumiko's I'd definitely go for a coloured version. (She claims using water colour even to his day!)
I guess, Fullmetal Alchemist will look great in colour too.
But if it's arts like these
I'd hate to see them in colour.
I'm on the fence with Seo Kouji's and Fumizuki Kou's work :/
A lot of mainstream shonen genre Naruto, Bleach, One Piece etc will look good in colour.
Also too many colours are an eyesore, it's not a comic... manga drawing style is totally different.
Anything coloured well in 3-4 shades will be brilliant i guess, for the more serious storylines.
Also by colour I DEFINITELY mean by the original mangaka/artist not a fan coloured version. Those, no matter how good they are never work out for me, looks too artificial.
