Saji and Louise exist to be the "everyman" for the series. They were handcrafted from the very beginning to be the viewer's "identity" in the series, the common, civilians outside the war(in S2 they become entrapped in the war). It's also part of the reason, I believe, so many people don't like them... consciously or subconsciously they don't like seeing the caricaturish character flaws of the two mirroring their own insecurities.
Whenever Celestial Being acted in the world, it had to affect them directly, whether it was the cessation of the Irish hostilities that changed their report in, like, the 2nd ep, or getting caught up in the anti-CB carbombing. They are the palette on which the writers ingrain the trials of war, and as such any time anything happens anywhere, it's their job to stand up to a hail of shite and vitriol so we get to see "War is Bad, M'Kay".
Their evolution to combatants in S2 mirrors the real nature of the evolution of terrorist movements in the face of oppressive occupation. Neither one WANTS to fight, but are drug into combat by remorse and revenge, respectively(each one, however, has chosen a different target of oppression, which is an interesting device to help narrate the duality of ideological conflicts).
