Anyway, I'm partial to Yusuke Urameshi from Yu Yu Hakusho. Dunno why really but I just really like his character. I'm almost ashamed to be picking a character from a long running shounen jump series but whatever.
Alucard from Hellsing is also absolutely awesome. He's not just some moody anti-hero with a dark past. He's the king of vampires and just doesn't give a fuck. He's supposed to be the good guy but he's just as willing to kill bystanders as the bad guys are. A definite breath of fresh air in the sea of goody two shoes heroes that are willing to jeopardize the planet so that two random strangers don't get hurt slightly.
Almost the entire cast of Twelve Kingdoms is great too. King En in particular is one of my favourites.

I would have to say Neji Hyuuga (Or however you spell his last name!) from the naruto series.
With Zaraki Kenpachi in very close second from bleach.
and Eureka in close third from the Eureka 7 Series.

Hmmm....tough question...
My first favourite was Roy Fokker from Robotech (or is it Macross?). But now it is Asuka from Evangelion. Followed very close by Misato, from the same Anime.
