There is fanimecon in San Jose, Animation on Display in SF, and I believe theres one called hypercon? Not sure where that one is though.

Fanime in San Jose is in May, which would be the big one of Norcal conventions. Smaller ones... Animation on Display is in... February, in SF I think?
If you venture out a bit, there is also Sac Anime two times a year in Sacramento. There was also Kintoki Con this past June, I dunno if they're going to do another this year.
There was also Wondercon in SF but its moved to Anaheim apparently :/

Wondercon is only moving to Anaheim temporarily. It should be back in SF in 2013. Pending we are all still here...

I know one just stared on the Central Coast. It was 4th of July weekend, which is the same as AX. There was only about 1000+- people there, since it was it's first year. It was in the Monterey Fairgounds. (I went since I couldn't make it to AX). I dunno if they'll have another tho....
Then there are the big ones, Fanime (I've gone to for 5 years straight), Sac anime, and Wondercon as everyone mentioned. And in Anaheim/LA, there's Anime Expo. There's another one...crap forgot what it's called, but it's same time as AX.
You can always go to animecons.com and it'll have all the latest cons nationwide.
