About the layout:
It's nice, since it focuses on the *core* feature of the site, hentai manga & doujinshi, no complaints on that front.
However the current setup makes it harder to browse community news and there's no longer a link to check older updates & news bulletins.
With wide-screen monitors becoming the norm, IMHO it'd be better to switch to a two-column setup, 2/3 - releases & 1/3 - news, as news bulletins are rarer and rarely actually need the same screen-space as releases. Hmm... Maybe the featured posts & news items should be merged into one entity.
Put these into a full-width division, and you have ready-made layout to post 100-width (or "full page"), advertisements for major partners or community events.
I like your 'split to take advantage of the widescreen' idea. along those lines, i think the manga updates, and the articles, should each have their own columns. leave the far right column and the articles the same width, but cut the manga updates width in half. the mangas on the front page could have a slightly different layout to accomidate the narrower format. only one thumbnail image(cover), and slightly less info(remove tags and discription). leave only title(allow two lines of text for the longer ones), language, translator, series, and artist.
as for the arranging of the columns, maybe have the articles in the center, and the manga on one side, and the poll/featured posts on the other.

IIRC it still works, there's just no link to it in the navigation menu.
For net noobs, and lazy bums like me, the link was easier and more intuitive.
as for the server/upload/migration/etc., i don't download, so i have no opinion. i do however acknowledge and salute the work and effort required.
