Well then, I can't speak on behalf of TMS, but this is my best guess.
We'd be limited to 3 because that's what the person who's running the game decided, obviously. 3 limits the number of waifus floating around. It offers more breath-ability when people choose their waifus, meaning that there's a greater chance that your waifus won't be claimed by someone else. However, this is also more restrictive, as you must narrow down your "standards for a waifu".
To make it more competitive and exciting, albeit it could be debatable, there is only one round. This means that the first one to post could nab three of the most popular waifus. In my own honest opinion, this will create mass havoc during the very beginning of the round as there is a flaw in "being the first to claim" after the host AND in the fact that there will be many multitudes of people re-posting because someone got to their picks first. The latter will be very hard, and very difficult to track. That is, unless, you have someone who is able to be very thorough and very attentive to detail, as someone running the list of who has been claimed and by whom.
The former will be the biggest debacle in having only one round. Since there is no "perfect" server, or website... there will be problems when people post at the EXACT same time. It notoriously happened a lot when Waar was host of the Waifu Game, during the very first round. To make it clearer to what I mean, take this as an example, and for all intents and purposes is made up:
Since TMS is the host, he gets the very first claim.
TMS claims Noire from Fire Emblem: Awakening, Cherche from Fire Emblem: Awakening, and Olivia from Fire Emblem: Awakening.
------------------------------
Sneakyone claims Konata Izumi from Lucky Star, Haruhi Suzumiya from the Melancholy of Haruhi Suzumiya, and Tsumiki Miniwa from Acchi Kocchi.
------------------------------
Revelation claims Haruhi Suzumiya from the Melancholy of Haruhi Suzumiya, Nana Asta Deviluke from To Love Ru, and Eve (aka Golden Darkness) from To Love Ru.
------------------------------
SneeakyAsian claims Konata Izumi from Lucky Star, Eve (aka Golden Darkness) from To Love Ru, and Chocolat from Ore no NÅnai Sentakushi ga, Gakuen Rabu Kome o Zenryoku de Jama Shiteiru.
Sneakyone, Revelation, and SneeakyAsian all made their posts at the exact same time, down to the last millisecond. For one person, it could look like Sneakyone posted before SneeakyAsian who posted before Revelation. For another person, it could look like Revelation posed before SneeakyAsian who posted before Sneakyone. And so on and so forth for all possibilities. Now it comes down, how do you decide who posted first? How do you determine that, when their posts are in one order on the page, but when you refresh the page, they're in a different order? This is the dilema for only one round where you claim all your waifus at once.
I can spout problems with the rules as they stand right now, but it won't mean squat if TMS does what he wants despite how hard it'd be to the host and lister (who makes the "claimed" list) to determine precedence.
Out of the long and short of it... Just suck it up like the rest of us do, and prepare for the biggest battle of your life in the Waifu Game.
