A name symbolizes identity, using one from a anime is not giving the child identity but rather another mere offering to your love for the character. I'll seriously feel sorry for the kid if he/she foinds out the roots of his/her name.
I'll leave the naming of the child to either my grandparent, which i really hope to her (yes, i hope my future child to be girl, because they're more sensible.) name to be a good or meaningful one.
Actually, many children are named based upon favourite characters, often from TV shows. Doing so from an Anime is no different, er... well somewhat. But still, it's not that bad if uh... okay it is kinda bad.
I get your point. My cousins were named Sean, Roger and Timothy by my James Bond-loving uncle (after Sean Connery, Roger Moore and Timothy Dalton), so I think it won't be that different if we use anime as a naming basis.
But if I'm naming one of my kids after an anime character, I'd rather choose some anime names with a fair degree of normalcy or having a very low potential for weeaboo-ishness as to not saddle my chilren with potential ridicule. I mean, you can't name your child Ryu and not expect your child to potentially kick your ass once he finds out his namesake was a uniquely-named popular gaming character.
Well, I want my children to have an identity through a name that is free of any ridicule, and I want at least some of my children to have an anime-based name, so I would have to make some compromise. Hit the spoiler for a short list.

But I'm seriously considering Sakura as a potential name for a daughter. It's quite common, my girlfriend loves it too, and has a good ring to it. Also, one of my officemates is named Sakura as well, and she loves her name.
...but if I marry a Japanese woman, well, that would perfectly allow me to name my children from a more wider list of anime characters ^_^
