For me the top 3 are the walking dead, dishonored, and far cry 3. However, Far Cry 3 is my best game of 2012 because it was a refreshing experience with a perfect story, beautiful surroundings, and fun gameplay.
I didn't like the story mainly because of the douchebag main characters.
For me the story was interesting. You see Jason's transformation from what we consider civil to a man who loves to kill, the battle, the hunt, and fears nothing. The gamer gets to see the contrast from Jason and his friends and how the island has significantly changed him and made him more aggressive or a true Rakyat..
The story constantly brings up insanity using Vaas as its host and my favorite quote, "Did I ever tell you what the definition of insanity is? Insanity is doing the exact... same fucking thing... over and over again expecting... shit to change... That. Is. Crazy. The first time somebody told me that, I dunno, I thought they were bullshitting me, so, I shot him. The thing is... He was right. And then I started seeing, everywhere I looked, everywhere I looked all these fucking pricks, everywhere I looked, doing the exact same fucking thing... over and over and over and over again thinking 'this time is gonna be different' no, no, no please... This time is gonna be different, I'm sorry, I don't like... The way...

Vaas: ... you are looking at me... Okay, Do you have a fucking problem in your head, do you think I am bullshitting you, do you think I am lying? Fuck you! Okay? Fuck you!... It's okay, man. I'm gonna chill, hermano. I'm gonna chill... The thing is... Alright, the thing is I killed you once already... and it's not like I am fucking crazy. It's okay... It's like water under the bridge. Did I ever tell you the definition... of insanity?. The quote's purpose was to show that he is insane at the fact that he is following his own words and to question if Jason is as insane he is.
The thing that stood out to me was the scene during Vaas' death where the gamer sees Jason and Vaas almost as one and if Vaas is actually died or was it Jason's hallucination. The gamer also gets to hear inside Jason's head, " we are so fucked", which was very interesting.

And yes the psychological parts were the best part of the story. Einstein's quote fits very well with Vaas's character.
I agree about Jason not being the ideal or typical protagonist that are known in video games, but I'm assuming that the reason why Vaas was on the cover was because of how powerful they anticipated Vaas' presence would be. Because it's in first person it allows you to see the perspective of Jason, but you are never able to see what he looks like, which give Vaas a greater presence because people will always remember who Vaas is. He fails to understand that this is still fiction and nothing in video games should be, " realistic". Mass Effect, Zelda, Shadow of the Colossus, Metal Gear, Halo, Gears of War and other known video games are not realistic and should never be realistic because it would hinder the developers and writers creativity when making the story of the game. The lack of a realistic story gives the writer a greater possibilities for a story. I agree that Vaas should not have died quickly, but Vaas being the hero/protagonist does not fit Vaas. Vaas is the quintessential villain that will always stay in the mind of the viewer and protagonist and has captured the hearts of all types of gamers. I think Kirk kind of missed the point of a Alice in Wonderland like island with Jason as the innocent Alice, Vaas as the Cheshire Cat , and the people of the island are the subjects of the Queen, who is Hoyt. In the end, the story does need some improvement, but the writers succeeded in what they most likely originally wanted to do and that was to highlight the insanity of Vaas.
