After you've played so many VNs and Eroge you'll start to have a better sense on logic on choosing.
999 is a different case, it's designed to mess your sense with puzzles.
Agreed. A lot of eroges use very similar, if not the same, personality types. This makes decision making much more predictable.
As for 999, I think it's more a matter of choosing who to bring through which door that could throw said sense out the window. So not only do you have to choose the correct door pairings, you also have to choose the correct dialogue cues which seem miscellaneous at best. So getting bad ends is pretty much expected.
Not to mention that in the true end, it is hinted that Junpei went through each and every bad end in alternate universes, and is using the knowledge of these bad ends to get to the true end. XD :)
