Eternal Darkness. Without a doubt one of the best games I've played in my life. It's too bad the game sold really badly. It pains me to see that people aren't experiencing the greatness of that game. The sanity effects are amazing.
That game was so fucked up I always think it's possessed everytime I play through, I usually end a playthrough with the disc in the freezer, apparently the only thing that can isolate the demonic prowess of the game is a bag of popsicles and frozen chicken.

Hmmm, I'd have to agree with Custom Robo.
But I also think THE WORLD ENDS WITH YOU didn't get much attention for such a great DS game.

I've been wanting to put Earthbound down, but it's hard to decide if it's neglected or not...
NoA removed it from the games list when they ported Super Smash Bros. Brawl (That's right. It had been in the list of Nintendo games in Japan.) and they still haven't released it for the Wii Virtual Console.
On the other hand it has a rabid cult following.
I'd say the whole Mother series is a neglected series in the West.

Melty Blood. Although a doujin game, it was ported to PS2 since it got some good limelight in Japan, but little to none in America. That's probably due to none of TYPE-Moon's projects being released in America other than from sub groups.
Also, Bust-a-Move/Bubble Bobble. Great game, but so few sequels were made, and was never really heard of by many. One of the best puzzle games I've ever played, next to Intelligent Qube, which is another game I think was neglected.

I think 2 overlooked games for Game Cube were:
Killer 7: I absolutely loved this game from the game play to the less than normal story line.
Eternal Darkness: Sanity's Requiem- Great horror game that just did not get that many sales even though it was a truly solid game.
