Most people I know said that LotD, SotC were underrated;IMO in is one the best games I've ever played.
And people that hate MH, I dont even know how they could hate such a game, its freakin awesome

Unique Combat system, Lots of places to go to and a super interesting story.
It's so underrated there isn't even a porn of this game.

Crono Cross!!! So many characters and side quests and story forks and personalities, I could play it for day's if my body would let me xD.
You'd think for a game with 40+ characters, there'd be oceans, planets, solar systems of hentai and fanfic, but there isn't.
Also, I very much agree that the legacy of Kain games didn't get enough attention. I loved the crap outta some soul Reaver 2. Shadow of the collosus was awesome.
Don't let me in the same room as an active copy of yoshis island, you'll never see me again.

Final Fantasy Tactics (PSX). The graphics is cute but the story is deep. Also Ramza is the best FF protag, truly a hero.
Lost in Blue (NDS). I like the concept and really enjoyed this game. Too bad the sequels looks disappointing :/

If it's under Capcom (cash) standarts (if it doesn't sell like RE & ST), then it is.
I could name a few:
Efing Astro Boy: Omega Factor, Mischief Makers, Musashi (both), Luigi's Mansion (depending to who you talk to), Loco Roco (2), Patapon (2), Inuyasha (PSX), and possibly the strangest one of all Stretch Panic (one that you actually need a manual to know what's going on!)
