The problem is that multiplayer doesn't really work with the standard Metroid Prime gameplay. The players just have too much health and the weapons are designed to slowly wear down bosses, while in most FPS games multiplayer is very fast paced. Metroid Prime Hunters focused on multiplayer so they did fairly well, but the single player mode was pretty lackluster.
Oh, and on a final note, Nintendo didn't actually make any of the Metroid Prime games, Retro studios made them and Nintendo only published them.
