The "see me as a man" thing in hentai is really weird IMO. He's pretty much saying "doesn't she know if she comes over to my room, I could rape her?" or at the very least, put her in a situation she would not be comfortable with, as if a defining trait of men is you must turn into a sexual Hulk when alone with a woman and "Hulk smash." wink wink
Part 1:
I don't think you can say it is strictly a 'hentai' thing. Humans behave irrationally when they give themselves over to their emotions. Love, anger, frustration, lust... Almost every stimulus a person is exposed to can potentially result in them feeling some form of emotion in response to that. You can claim that it's the product of individual brain chemistry, extent of self-discipline, or simply a lack of self-restraint which determine the eventual outcome, but the fact that we even have rapists does imply that at some level, for some reason or other, humans occasionally lose control of themselves for better or worse (if they aren't all scum who knowingly committed such despicable acts regardless of the consequences and if they did, why not give them the death penalty instead of wasting taxes on keeping them alive in prison?). This is why such crimes as murdering someone in a fit of rage are referred to as 'crimes of passion'. Everyone knows that you aren't supposed to kill, whether on moral or legal grounds, but even then at some level you can sort of understand how it happens so it's considered slightly less horrible than a premeditated murder where the criminal ultimately plans out how they are going to kill the victim and subsequently carries out their plot.
Rape, murder, or other crimes regardless of how or why they are carried out are reprehensible in the eyes of an orderly society that values peace, prosperity, and justice for its people, but the differences in circumstances require that they be judged on a case by case basis so a fair ruling may, hopefully, be reached. In conclusion, men may not be beasts, but people, both men and women, are capable of truly horrible things when the correct conditions are in place; it is always a good idea to remember that.
Part 2:
As for the MC in this case, he is a young man likely going through puberty with strong feelings towards this particular young woman. Again, while ideally they should slowly develop a relationship by slowly getting to know one another, discussing their feelings, and determining whether they like each other enough to become romantic partners by confessing or something, some people simply act out in the moment based on what they currently happen to be feeling, and this is the category the MC falls into. It's fairly common in hentai for these sort of things to end up as a 'happily-ever-after' kind of story, but that's simply because these stories are idealized 'what-if' versions where it 'just so happens' that the boy and the girl, man and woman, or whatever set of characters just so happen to have mutual feelings of affection for each other either at the start of the story or by the end of it.

It's fantasy, not reality, and though I may have typed this block of rambling text, I suppose ultimately the point is that we, the readers, shouldn't be thinking too deeply about these works and appreciate them as the erotic fantasies that they are and not seek to emulate them since they are not grounded enough in reality to lead to a good outcome in the vast majority of cases.
This is my take on the matter, at least. Hope it makes some sense to anyone who reads it.

I'm pretty sure it's simply about modesty. You assume any females who sees you as a man and wouldn't want to have sex with you wouldn't go into your room the same way you expect a girl who doesn't want to have sex with you to not strip in front of you.
