This chapter can't possibly have taken place before the other two, as the guy she loses her virginity to at the start is the guy who is in love with Matsumoto in the second chapter, who was a virgin previously.

I wouldn't say that is the same guy. The guy is drawn schematically but his hairstyle is different and at the end of chapter two it was evident that Masumoto would allow him to have sex with her again. Also his friends mention the ninja at the end which means her "protection" of the girls must went on for some time already and thus she wasn't a virgin at the time he lost his virginity.

They flat out refer to him by name though. It's the same guy.

Either way, there's no real clear timeline given so it's all supposition, but they didn't necessarily find out about her until she outright saved them and asked for their help.

Hmm, yes, well, this series.
I'm actually a little surprised that line that I assumed was put in for...no real reason, that little throwaway by one random guy at the end of the previous chapter would actually lead to an extra story...
But I'm pretty glad to have been able to see it.
