Most powerful scene I've ever watched in an anime, and I've watched a lot of anime.

Despite what everyone says I still think that the ending of Code Geass R2 was pretty sad, especially when Nunally bawled. I couldn't find any vid that was close enough to where I wanted it to be, so I'll just post this one.
Oh I just remembered! Pretty much the entire time Mai (Kanon) was crying over the phone as a little girl to keep her only friend from leaving her. She was scared of people and of her own powers, and she was going to lose her only friend. Seeing her make up a lie to convince someone not leave was so heart breaking.
This scene was so emotional, I cried manly tears in honor of Master Asia's GARness in his passing. From G Gundam, and last famous words:

Allow me to assume that by "emotional" you mean any kind of emotion.
Forgive me, but I must mention another scene from Clannad:

Tomoya's reconciliation with his father.
Too bad it's not on YouTube. However, this scene was one of the 4 scenes in Clannad that had me shed tears, mainly due to the impact of Tomoya's past with his father. The second of the aforementioned Clannad clips was the most emotional I've ever gotten in anime.

I don't know how to describe this emotion. Bittersweet comes to mind, but I don't think that it suffices.

I thought it was sad. Not tear-sad, but sad. I do wish they could have done something with the damn music though.
Oh, and add Popcorn-hair's and Rolo's death. I guess Lelouch's as well.
And many more scenes, which I do not mention, because I can't think of them right now.
@catcher - Tomoya scene with his father was pretty emotional, it was like a sudden realization of how wrong he had been about his dad. Actaully scratch that, it was much more complicated then that - only people who watch all the episodes prior would understand.

Shirley's death was SOO stupid. It wasn't sad for me, I was just mad that they killed her off FOR NO REASON.

I also cried at Tomoya's reconciliation with his father... really emotional. In fact, I vaguely remember watching much of the second season of Clannad through tears.
I totally agree with these choices. Anything done by Shinkai Makoto is win, and I especially liked She and her cat, as it was voiced by Shinkai Makoto and his wife himself, much like Voices of a Distant Star. His works evoke so many emotions in the raw, like nostalgism, bittersweetness, and awe for being so damn breathtaking.
Chrono Crusade... I still remember that ending... reeeal bittersweet. The manga ending was much better in the sense of not being bittersweet.
