In brief, doujinshi are amateur, self published stuff (usually short manga or books) that often use other people's intellectual property without permission. (Some doujinshi take place in an original setting). This is tolerated as it tends to generate even more interest in the original franchise and Japan is not that anal about fair use.

Most of them are pornographic.

If one really wants to nitpick, anything could be considered doujinshi that one self publishes without a corp owing the rights. (See Type-MOON's story how they made doujin games Tsukihime and Melty Blood then got corporated and made Fate/Stay Night and so on).
