I posted this a few posts back. All To AVI does exactly what you need. It's mainly for converting all those handy container files(OGM and MKV) into AVI's so you can watch them on something else that cannot handle OGM's and MKV's. All To AVI allows you select what audio tracks you want and what subtitle tracks you want for the AVI output. Even change the dimensions of the video for iPod size. http://alltoavi.sourceforge.net/
Of course, you need to convert it to .mp4. So Handbrake, the first program I mentioned, does a real nice job of that after you have it in AVI form. http://handbrake.fr/
