I would have to say that my all time favorite anime would have to be Rurouni Kenshin, even though Dragon Ball Z was great, I like Rurouni Kenshin better. And the second place would be a draw between Berserk (even though I hate the ending of the series) and Hellsing. I like Hellsing so much that I made a vynil sticker to wrap the case of my PC and use a urethane coating 5 years ago. It still looks awesome.

Naruto has to be tied with one peice for me. i voted naruto cause i assumed(correctly) that it would have less votes XD. I'm surprised more people liked fma than both, but it is on my top favorites.

One Piece is my favorite all time manga/anime. If something can keep my attention for 10 years, and I am still excited to see the new chapters each week, it has to be something special. However, all the series on that list are all great shonen series. We need more One Piece Post-Time Skip Doujins!! <3 XD

I would have DBZ higher if there wasn't the GT arc. FMA was just great from start to finish. Also, I can't really judge the other ones because they are not finished and depending how they finish will determine at least part of whether it is better or not.
One Piece due to the reason that I enjoy the constant change of environment as well as the fact that there are several things going on at the same time. So it has complexity and an interesting plot that keeps me wondering "how's this all going to play out in the end? how are these all connected?" and it also has many lovable (as well as hate-able which is needed in many manga.) characters that allow me to actually care about what's going to happen. The art style turned me off at first but now it feels like a positive thing to me due to the fact that it's a new style that I don't really see anywhere else so it makes it so each chapter doesn't feel like the same old song and dance from other Shonen.
Does Shingeki no Kyojin count? The author tried to get it in Weekly Shounen Jump :v. Otherwise probably RuroKen, though I haven't really read or watched much shounen in some time. Maybe Akumetsu counts... I tend to read stuff like Berserk, Hellsing, Ghost in the Shell and Vinland Saga. And most anything by Go Nagai or Ken Ishikawa.
