The only thing that tripped me was that nagisa sort of knew about this whole supernatural thing when she said she was glad tomoya decided to talk to her, and she was a little scared that he wasn't going to talk to her this time.
Key always has something in their stories that make me go "huh?".

I like to think that, at that time, it was the universe giving him a choice. Not going back in time exactly, but just whether or not he still though it was worth it. She was aware of it because it was not back-in-time, but more a theoretical situation... And so, when he decided to do it anyways, the universe said, "That's awesomely romantic! Epic do-over time!"
And also that whole catching the light/wishing thing probably factored in somewhere. I still don't get what the hell was going on with the other world and the junk-bot and all that... apparently it was somehow tomoya, and the girl was Ushio, but I don't get that part...

The junk doll in illusionary world is Tomoya.

I liked the series so much, but I'd prefered a Kyou's arc special instead of the two final chapters...not that they are bad or something, but I really loved the Kyou arc when I played the VN :x

You know what? Whatever. I don't care if I understand it. Happy Ending. I'm fine with just watching that montage at the end where they're a complete family.

If you have played the VN in good order,then you know what's the purpose of illusionary world,just like what Razama said in his post .

But,I can't say too much about the VN,coz I haven't played it til finished .

Well, I got all the lights and that, seen the true ending...but even with that the illusionary world didn't make much sense, You see,(read ONLY if you finished After Story anime)

Ushio, who was all alone in the "real world" was also all alone in the illusionary world. So remember: SHE created the doll, she made a robot that was her dad. Isn't that crazy? the dad that hardly started to know and be nice to her?
Then remember how they said that their world affected other worlds? and vice versa? When watching the story, think about it this way: Tomoya wasn't originally friends or nice to all the people he became friends with. So take your pick: either tomoya's action's this time around effected the "illusionary world" to somehow revive Nagisa, or tomoya the doll trying to save Ushio (the lonely girl) saved Nagisa in the real world, or both there actions were happening at the same time - but they still influnced each other.

Well, I must say I've found an OVA from After Story from the Kyou Arc, and I am very dissapointed, they have resumed the story so much and I really didn't liked it...In the VN is very much touching, maybe they should have done two instead of one ovas...

Wow, so I started watching the first season of Clannad yesterday, and was struck, Not 4 minutes in, by the amount of planning in this show. Really helped me mentally connect Clannad and the Clannad After Story as a contiguous plot, and I don't know why it wasn't fully connected like that at the start in my mind...
First few notes:
I mean, I expected to see things from later in Clannad, about certain reveals or something (like with Kotomi's past), having also watched Kanon, which did a similar thing. But somehow, I guess I wasn't expecting so much from the After Story to be in there. It makes sense though, considering that it's all part of the VN, isn't it?
Also, Damn. I forgot how adorable Nagisa is...
Also (again), question! Are the voices in the VN the same as in the anime? Or is it different voice actors/actresses?

The voices are quite different,although there are some similarities if you watch it carefully .
