Biggest tear jerker for me when was tomoya asked ushio if she wanted to her about her mom. Then Tomoya started to break down and cry when he started to think of Nagisa again.
It was a moment of sadness but also happiness. He had to realize nagisa was gone, but also he was happy looking back at his memories, and the fact that he had ushio to talk to about nagisa now.

It's a good thing that he won't regret the time when he met Nagisa.
It means that he still want to go back to the past times,and change all the stories from sadness into happiness .
That was also reiterated at the end, when he thought of not stopping to talk to nagisa when he met her at the bottom of the hill from school. He had this supernatural choice to change the future where he wouldn't have to deal with losing nagisa by not meeting her, but as forshadowed, he thought it'd still be better to know her and lose her then never talk to her.
The only thing that tripped me was that nagisa sort of knew about this whole supernatural thing when she said she was glad tomoya decided to talk to her, and she was a little scared that he wasn't going to talk to her this time.
Key always has something in their stories that make me go "huh?".
I like to think that, at that time, it was the universe giving him a choice. Not going back in time exactly, but just whether or not he still though it was worth it. She was aware of it because it was not back-in-time, but more a theoretical situation... And so, when he decided to do it anyways, the universe said, "That's awesomely romantic! Epic do-over time!"
And also that whole catching the light/wishing thing probably factored in somewhere. I still don't get what the hell was going on with the other world and the junk-bot and all that... apparently it was somehow tomoya, and the girl was Ushio, but I don't get that part...
